Not sure if this helps. Or if there's a difference. Retroarch is on Steam.

I find that the steam version of retroarch doesn't have near the core selection as the flatpack version
thats because they legally cant include the cores in the steam version. You're able to go add any additional cores you want, however.
Tears of the Kingdom on Yuzu still only runs at 20fps most of the time. But it's honestly not that bad, still quite playable. Super Mario Wonder on Yuzu also seems to run flawless if you disable SMT using Power Tools through Decky.
Not sure what the FR is, but Tears of the Kingdom runs flawlessly for me on the OLED Deck.
Do you have any emulation settings to share? My kids are always on the switch, if I could get TotK running well on the deck instead I could finally finish it.
They were just the default settings when I setup Emudeck a week or two ago. I did setup RetroDeck too as I liked the more containerized nature of it, but it seems to run an older version of Yuzu (has a different, lower number in the window name) and even when I mirrored the settings of my Emudeck version it was pretty stuttery and crashed at least once.
But I can look at my settings and share later today.
Check This video - https://youtu.be/HmMjfvOUT3g?si=C583SO5kBrWEeMAD - is a bit tricky but seems to improve TOTK performance- I'll test it out after BOW.
I have Decky, which plugin I need to download to disable smt?
Should be an extension called Power Tools.
Once you have that installed, you'll have to disable smt. Each time you go to start the game. It does not save the settings, and reverts back once the game is closed.

I have run NSP game files without firmware. I thought it was determined by game, not file type?
